These are some theories about the Legendary Pokemon. They are all made up by me and me only! So, without further ado...
Legend Immortality
Most people would think that legendaries would be immortal, and yet they seem to be capable of death as well. Then they end up showing up eslewhere after they died!! How does this happen?!
Well, basicly, for every Legend, there is also an egg. When the old legend dies, this egg will hatch into the baby version of the previous legend, but without any memories of it. Then, a legendary that is somewhat related and isn't terribly busy is chosen to raise it.
This "baby legend" will grow at an exceedingly fast rate until it hits a certain point. Then, it will pretty much stop growing all together, and will regain most of the previous legend's memories, as well as it's duties. Also, a new egg is made, in case the new legend dies, too.
The only exception is the Regis (Regirock, Regice, Registeel, and Regigigas), who simply pop up out of the ground somewhere.
Legend Hiearchy
It also seems rather obvious that certain legends are "above" certain other legends; for instance, Rayquaza is higher ranked than Regice. Also, it would seem that certain non-legendaries have special devotions to closely related legendaries, hereafter called "servants". I won't include them, though. My ranking isn't based on stats, but rather by personel opinion and availability. I don't have the D/P legends yet, so don't ask about it.
Masterly Legends
The lowest order of legends is the Masterly Legends. These must be refered to by their servants as "Master/Mistress [insert legend here]". They are capable of small element control, particularly strong in certain times and areas. They consist of, in order from lowest to highest:

Princely Legends
The second highest and second lowest order. Theseare refered to by servants as "Prince/Princess [insert legend here]".The're capable of confined weather control, and do not have area or timerestrictions. They are, again from lowest to highest:
Groudon
Kyogre
Rayquaza
Ho-Oh
Lugia
Kingly Legends
The highest order of legends, these are refered toby servants as "King/Queen [insert legend here]".They are each capable of a certain Impossibility,depending on rank. They are:
Jirachi, the Wish Maker
Celebi, the Time Traveler
Mew, the Gene Warper
Rising Powers
Just like how real-life princes take over as king,as do the Legends. There are two ways two "raise" in rank:
Inheritance
Force of Arms
Inheritance
Inheritance is when a Legend resigns it's status to another legend,usually a relative (especially sons and daughters), either until they become capable of that status again ornever at all.
Force of Arms
Now this is a bit more complex. When a Legend decides it wants togo up in rank, it will usually make a "Challenge" to the Legendpossesing the desired status. A Challenge can not go unanswered,for the penalty for declining or losing is death, and in the caseof the greater Legend, downgrading when back in action (See "Legend Immortality"). Thus, Legends must be careful about strongerLegends.
